Just to elaborate on fengirl's answer (and she is right):If you got introduced to your employer via an agency then they would have to pay agency fees no matter what. The fees shuold be discussed between your employer and the agency only.
If not, they are in control of your contract of employment and, as such, you can not be deemed self-employed. You can choose to be paid through an Umbrella Company (very unusual unless you work on contracts within certain industries [typically skilled work like engineering, construction and IT]), however you are responsible to pay all your tax and national insurance on any earnings.
